I've had some great times with Mud Runs, and your advice about being on a late wave (on the final day) is good. Many times the exit areas of a mud pit get very sloppy by the end.
I will note where the best mud is and after I go through the course, I will return to that obstacle. I'll check in with the person watching it first - "I ran earlier, and now I'd like to play in the mud some more - is that OK?" (they have always said yes), and then just stay out of the runner's ways. If you ran at the end of the day, there may not be many runners left.
Also, if the mud is at a public place (or a pay-to-access place like a park), I have enjoyed coming back the next day to enjoy the mud. They usually let the pits dry out before they cover them, so there's a few days where the mud really gets nice and thick after the event.
